My solution in 2 steps:

Step 1 (~userdir/.bashrc):

alias drush='php -c ~/httpdocs/drush.ini ~/httpdocs/vendor/bin/drush.php'

Step 2 (in my_custom_shell_script.sh)

drush='php -c /path/absolute/httpdocs/my_custom_drush.ini /path/absolute/httpdocs/vendor/bin/drush.php'
